After a global war, the seaside kingdom known as the Valley of the Wind remains one of the last strongholds on Earth untouched by a poisonous jungle and the powerful insects that guard it. Ashitaka, a prince of the disappearing Emishi people, is cursed by a demonized boar god and must journey to the west to find a cure. Following the Heath Oslo incident, the existence of the US-Japanese anti-terror organization CIRS has become a matter of public knowledge. CIRS has been rebuilt from the ground up, and its most covert functions spun off to a new agency: SORD (Social Ops, Research & Development). The goal of SORD is to train a new generation of operatives to defend the country against future threats. To that end, the organization has established a series of schools up and down the country. Mihama Academy, more-or-less left to rot after its abrupt closure, has been given new purpose as one such 'specialist training school'. It now entrusts the misfit girls who attend it with guns and live ammunition. No matter how much life grinds them down, what future awaits these girls, who've themselves chosen the path of the gun?

In C.E.75, the fighting still continues. There are independence movements, and aggression by Blue Cosmos... In order to calm the situation, a global peace monitoring agency called COMPASS is established, with Lacus as its first president. As members of COMPASS, Kira and his comrades intervene into various regional battles. Then a newly established nation called Foundation proposes a joint operation against a Blue Cosmos stronghold.

Mikiya Kokutou gives Shiki Ryougi a cat to watch, as he will be away for a little while. Though Shiki protests, he leaves the cat anyway, and Shiki is stuck trying to understand her new feline companion. But as luck would have it, the cat seems to have taken a liking to Mikiya and misses him. Later in another part of the city, Ririsu Miyazuki visits the place where her dear friend committed suicide. She intends to end her life as well, but she meets Fujino Asagami, a blind classmate with a traumatic past. Though the two girls don't have much in common, Asagami reminds Miyazuki of her lost friend and helps her understand her pain. Two months later, Mikiya elects to celebrate New Year's with Shiki instead of his family, which makes his sister Azaka very upset, leading to her spending the holiday with her school friends. As the snow begins to fall, Mikiya reflects on what he wishes for most of all: that Shiki's life be filled with happiness.

Hana, Hinata, Noa, Koyori, and Kanon are always good friends. Today, they are having a friendly sweets party at home with Miyako's homemade sweets! The flower-shaped cookies look just like the hair ornaments worn by Hana. The hair ornament was a precious treasure that Hana received from her grandmother when she was little, and everyone was intrigued by the story. And as "practice for the school trip," they decide to go visit Hana's grandmother's house...! The "first" outing for everyone is about to begin.

The year 2015 CE. The last era in which magecraft still thrived. The Chaldea Security Organization was founded to focus on preserving the continuation of human history. They observe a world which magecraft couldn't observe and science couldn't measure all to prevent the certain extinction of humanity. But one day, the future that Chaldea continued to observe disappears and humanity's extinction in 2017 becomes clear. Rather, it had already happened. The cause seems to be related to Fuyuki, a provincial town in Japan, in the year 2004 CE. There, an "unobservable region" that had not existed before appears. Based on the assumption that Fuyuki is the reason for humanity's extinction, Chaldea issues an order to explore, investigate, and possibly destroy this singularity – a quest for the Holy Grail, the Grand Order.

While Rena and Maki recover from their injuries, the other SORD members jet off overseas for a school trip. Within moments of their arrival, though, the Mihama gang are pulled into a manhunt for a SORD deserter, assisted by student Sylvia and Velvet of St. Aile's International School. Tohka's the star of the show this time round, but she's wrestling with her own issues - old memories of her parents, and a promise to a friend that she wasn't able to keep...

Noriko Takaya's dream is to become a space pilot like her father, who died when she was young after an attack by alien forces in deep space. After entering Okinawa Girls Space Pilot High School, she must persuade everyone, especially herself, that she can fulfill her goal and become an accomplished pilot despite being just an ordinary girl.
