A large scale catastrophe is occurring across the planet. Ability users are discovered after the appearance of a mysterious fog, apparently having committed suicide, so the Armed Detective Agency sets out to investigate these mysterious deaths. The case seems to involve an unknown ability user referred to as "Collector," a man who could be the mastermind behind the incident. Trust and courage are put to the test in order to save the city of Yokohama and ability users across the world from the grip of Collector where the Armed Detective Agency forms an unlikely partnership with the dangerous Port Mafia.

The world is dying, no longer able to support life. The Ainsworth family can use the Holy Grail to save humanity, but the price of salvation is sacrifice of the magical girl Miyu — but Miyu’s brother, Shirou, won’t let them have her without a fight. Now it’s up to Illya to step in and find a solution that will save not only Miyu, but the entire world for impending doom. The movie starts off after the events of Episode 3, when Kisaragi had sunk. The Mikawa Fleet (Furutaka, Aoba, Kako, Kinugasa and Tenryuu) are in the middle of Night Battle. Choukai uses Searchlight and gets medium damage, but they win in the end. A New Fleet Girl gets "dropped", emerging from the sea. It is Kisaragi. Kisaragi is brought back to the temporary base in Solomon Islands, but she is suffering from PTSD and has amnesia, unable to remember anyone from back in the anime, excluding Mutsuki...

From TV interviews to a new teacher, there's even more potential for misunderstandings as the double entendres, innuendos and euphemisms reach critical mass.

Sakurai Tomoki goes on a trip to a hot spring, and is soon up to his usual perverted antics. In addition, he's about to receive his first love confession! However, his desire to pass his days peacefully is challenged once again by another Angeloid. Compared with the hostile Angeloids he had encountered in the past, this new Type Zeta Angeloid is by far the most powerful!

Ikaros is an Angeloid and falls out of the sky. Tomoki Sakurai is a boy who believes the most important thing is to live a peaceful life. The two live tougher. Tomoki Sakurai has never seen Ikaros smile. Tomoki Sakurai sees Nymph and Astraea laugh after they got free from the master’s rule. He hopes Ikaros can laugh like an ordinary girl. This movie wraps up the story of Tomoki Sakurai and his relationship with the Angeloid from the sky, Ikaros.
