When Ryu returns to pay homage to his deceased mentor, Gouken, he is tormented by disturbing memories of his master's killer (Gouki). In a quest to become a true martial arts master, he sets out to hone his street fighting skills and deliver himself from the haunting legacy of the dark hadou.

Pandy and Retro awaken naked on Earth with no recollection of their past. They embark on a crime spree in search of food and clothing, but are captured by authorities and sent to the infamous lunar penitentiary named Dead Leaves.

A 19th century woman, who has become one of the undead, acts as a hired killer in modern times. When she starts knocking off part of the elite businessmen, "The Illuminati", who secretly are taking over business and the government, she becomes the target of a hired Scotland Yard detective. Of course, the head of "The Illuminati" is the vampire who first gave her immortality

Increasingly disturbed by the dark energies building within him, Ryu is confronted by Shun, a boy claiming to be the brother he never knew. But before Ryu can consider whether Shun's timely appearance might be more than coincidental, Shun is kidnapped by Shadowlaw. To recover Shun, Ryu must undertake the ultimate journey of self-discovery and learn to control the power threatening to consume him.

The story takes place in the year 2034, two years after the events in Ghost in the Shell: S.A.C. 2nd GIG. Female cyborg Major Motoko Kusanagi has left Public Security Section 9, an elite counter-terrorist and anti-crime unit specializing in cyber-warfare, which has expanded to a team of 20 field operatives with Togusa acting as the field lead.

In the year 2029, Section 9, a group of cybernetically enhanced cops, are called in to investigate and stop a highly-wanted hacker known as 'The Puppetmaster'.
